Advice or suggestions. Win 7 migration, after base Win 7 migration, need to install apps not in the image, is it easier tomsetup groups, and have endpoint install the apps or create a text file and have endpoint install from the text file

IMO, its better to have everything contained from with IEM and deploy your apps within IEM. off the top of my head, there are several reasons why:
everything is contained within IEM. No software defined outside of the repositories
have an audit trail
can automate it without need for external scripts
