Is there a reg entry to change the cache options for the console or can it only be done from preferences when the console is open?

The Console’s cache options can be managed from the File->Preferences menu.
The BES Console preferences are stored in the registry so you could do it that way too. The BES Console uses this key, notice that is it in HKCU branch:
HKEY_CURRENT_USER\Software\BigFix\Enterprise Console
Finally, some settings for the BES Console can be managed globally through the BES Admin Advanced Options, example:
