After allocation licenses on the new server, do I need to run bigfix admin tool in the decommission/old server after migration?
No, it’s not necessary. Just halt and disable all of the BES services on the old box after the migration.

Will it affect if there are on going actions/deployment on the server?
No, if you have disabled all BES Services, there will be no impact.
There won’t be any effects, but new modifications won’t appear until the migration is finished and the new master receives the most recent client reports.
