Win2k8 server patch failures

We have a 64 bit Win2k8 server with the Bigfix 7.1.1.315 agent installed. When we try to patch this with any of the Enterprise security patches, the patch will download and complete all the actions. We restart the server and after reporting the system reports that the fixlet is still relevant. Anyone have any thoughts on whey it is not patching?

Does the patch install properly if you try it manually?

yes, tried it manually. We needed the Windows Update service enabled. Once that was done, the installs (manual or through BF) went fine.
