Is it possible to create custom sites and then completely limit a user to only seeing the systems within that site?

Sites are used for controlling operator access to content (fixlets, tasks, etc). Assign operator rights to control which users can see which devices.

You can assign access to computers based on sites, by Retrieved Properties > By Subscribed Sites
