Should I keep BigFix Baselines in the Custom Site they are intended for

Not sure I understand the question.

If a baseline is “intended” I would keep it, of course - unintended or no longer needed may need some sort of clean up action.

As to clean up of no longer intended

  1. just delete and forget the baseline was ever used
  2. have an “archive” site and copy to archive, and then delete from active
  3. rather than archive to a site, export to safe storage, and then delete
